Yes, his relationship will be different with Harry, and that will start with the next chapter.  I think that Harry's upbringing shaped his ability to basically like and accept everyone, unless they were rotten to him.  So, although he has it a bit better, Vernon was still his terrible self and he was neglected a bit from him.  But Petunia made up for a lot of it.

In a way, it would have been really nice if Severus could have been a father figure to Harry.  But it would have been way too risky.  It could have uncovered his spy work, threatened Harry's life, and a whole lot of other things.  He will try to re-establish that link when Harry gets to Hogwarts.  That's all I'm sayin' on that.Petunia was always jealous, so she hid her jealousy by making Lily's (and Harry's) magic out as something horrid.  I don't think Severus did check on Hermione, although, he probably wanted to.  I think it will be hard enough having her as a student, knowing what their relationship will become.  But he's a big boy, he can handle it.
